The episode started with Natsuki and Atri engaging in their usual morning activities. On that day, Natsuki declared his intention to travel to the Mainland for further education, with Atri joining him on the journey. He desires to gain more knowledge about humanoids and foster improved connections between humans and humanoids within the world.
Natsuki and his friends were scared when they noticed Atri’s battery was running low, causing her to lose memories. Natsuki managed to find the capsule containing Atri. He understood that the capsule could help her stay charged, and fortunately Atri was able to relax and have her battery replenished.
Taking a short break in the capsule also appeared to have triggered her recollections of the past. Natsuki’s grandmother, the one who purchased Atri, appeared to have a specific strategy in mind. Project Eden, the plan’s name, was developed in preparation for the apocalyptic event that caused water levels to rise globally.

In the near future, a sudden and unexplained sea rise has left much of human civilization underwater. Natsuki Ikaruga, a boy who lost his mother and one of his legs in an accident some years earlier, returns disillusioned from a harsh life in the big city to find his old countryside home half-swallowed by the sea. Left without a family, all he has to his name is the ship and submarine left to him by his oceanologist grandmother, and her debts.
